Every since I update SEQ these are gone how to I get them back. All I have now is a list of everything no more fitered sections like, npc's, alerts, etc etc.

I suspect you didn't do make install, now do it!

i noticed this too, you cant seperate the players from npcs or see just corpses

Mudman, see the answer I gave above. Do the command 'make install' (as appears in any of 30-50+ posts about instructions for updating from CVS). The categories are in the current seqdef.xml file, if it is not installed, it won't be read, and therefore you won't have any categories.
